Port scans provide information about what can be accessed from a specific location, i.e. internal scan will check what users can access on the LAN and the external scan will check what people from the internet can access on your servers/workstations.
A vulnerability check will go through an up-to-date database of known vulnerabilities. This allows the server to be checked if it can be manipulated from an unknown location, on any and all open ports, i.e. mail and web servers.
